Pursuing My True Self is by far the best.
Persona 4 soundtrack > Persona 3 soundtrack

But I also like Bloody Destiny, Voice, Let Butterflies Spread Until the Dawn, Heartbeat Heartbreak, Striptease, School Days, Confrontation, Game (guh, i just lost it), Reach Out to the Truth, Heaven and Never More. AND LOTS MORE.

Yeah, I have the Persona OST. 8D; And intend on getting the Persona 4 OST, but I have the mini-OST.

Deep Breath Deep Breath is probably my favourite though. From the Persona 3 soundtrack.

And Aria of the Soul. So pretty. *0* I like to sing it around the house and drive my Dad crazy because he says it sounds so morbid it makes him want to curl up into a ball and die. xDDD

Once I figure out how to connect my phone to the computer, I want to add Pursuing My True Self as well.

Your Affection hardly fails to cheer me up whenever I hear it.

In terms of Kimi no Kioku, I like the Orchestra version better, for some reason.

Also, I'll Face Myself -Battle-. Sometimes I just let the controller go at the boss fight to keep listening to this. |D

Come to think of it, I did that with Heaven as well.

The Persona Live Concert is AWESOME. Seriously. Shoji Meguro himself plays the electric guitar in it and it is so epic and awesome that I am unable to think up of a different word than awesome. Gaaah~

staff rolls are pretty sweet

also pyro answering the same question, yeah, i didn't really like it that much either. meguro's piano isn't that cool most of the time, and this isn't really an exception. :c

Large Map ~Last Area~ from Nocturne, hands down. You take about ten seconds to cross the map it plays on so it's really wasted unless you know it's there and take the long route to the Tower to listen to it, but it's some wonderful guitar. Shinjuku Hygienic Hospital is really creepy and ambient.

And Battle for Survival from Digital Devil Saga two is an excellent battle theme. But I like virtually all of Shoji Meguro's stuff.

My Shoji Meguro musical knowledge is probably hurt by the fact that I muted DDS2 and Nocturne when I played them. xDDD;; It got too atmospheric for me.
